<p>R2spec, the latest release, full of features !</p>

<p>There is the latest version of R2spec, I have been working quite a bit on it with the suggestion of faceface from #R on irc.freenode.net to improve this software. Therefore the changelog for this new release is quite long and the list of features added seems also important.</p>
<p>The principle is still the same: make R packages as simple as possible.</p>
<p>Seems there are mainly two sources of libraries for R (<a href="http://bioconductor.org">Bioconductor</a> and <a href="http://cran.r-project.org/mirrors.html">the CRAN</a>) I added two options (<code>--bioc</code> and <code>--cran</code>) that add the Source0 and the URL in the spec file if it has not been defined by the <code>--url</code> option.</p>
<p>From that I aslo considered the case of the noarch packages, it now looks for *.c, *.C, *.cp, *.cpp, *.f and *.F files, if it does not find any it consider the package as noarch and thus adapt the specfile for that.</p>
<p>It also offers the possibility to move the source to %_topdir (defined in ~/.rpmmacros) so that you can directly run the <code>rpmbuild -ba</code> once you have made the small correction advised on the spec file.</p>
<p>That's the main features added, you can see below the changelog for this new release and you can always test and give feed back, report bugs and suggest enhancement on the trac of the <a href="https://fedorahosted.org/r2spec/">R2spec project</a></p>

<p>Voici la dernière version de R2spec, j'ai pas mal bossé dessus notamment grâce aux suggestions de faceface de #R sur irc.freenode.net. Le programme c'est pas mal améliorer et le journal des changements sur cette version est donc plutôt long.</p>
<p>Le but de ce programme est toujours le même, rendre la création de paquet de bibliothèque R le plus simple possible.</p>
<p>Puisqu'il y a majoritairement deux sources pour les bibliothèques R (<a href="http://bioconductor.org">Bioconductor</a> et <a href="http://cran.r-project.org/mirrors.html">le CRAN</a>) j'ai ajouté deux options (<code>--cran</code> et <code>--bioc</code>) qui permettent de définir les Source0 et URL du fichier spec s'ils n'ont pas été déjà définis par l'option <code>--url</code>.</p>
<p>J'ai aussi pris en compte le cas des paquets noarch en cherchant dans les sources des fichiers *.c, *.C, *.cp, *.cpp, *.f et *.F. S'il n'en trouve aucun le paquet est considéré comme noarch et le fichier spec est donc modifié en conséquence.</p>
<p>Cette version offre aussi la possibilité de déplacer le tarball dans le %_topdir (définis dans le ~/.rpmmacros) pour que l'on puisse faire facilement <code>rpmbuild -ba</code> une fois que l'on a fais les petits changements recommandé dans le fichier spec.</p>

<p>Thanks to the remarks made by <a href="http://blog.nozav.org/" hreflang="fr">juba</a> I have made some corrections on the code (mainly some indentation problems).</p>
<p>I also have change a bit the layout of the man page for a nicer one (I would like to point out this <a href="http://anaturb.net/create_man_p.htm">Create a man page</a>, that help me to achieve this).</p>
<p>I have been asked the question: <strong>What is the interest in comparison to the normal R installation management system ?</strong> and I would like to say few words about it.</p>
<p>Here below are the advantages that come to my mind while replying to this question on IRC (#R on irc.freenode.net):</p>

<li>Availibility via yum</li>
<li>File in the correct part of the filesystem</li>
<li>Quality of the files checked (UTF8 - end of line of Windows...)</li>
<li>Correct dependencies management since the R guidelines says that R CMD check should be ran for each package, and R CMD check checks for all the dependencies (requires and suggests)</li>
<li>Better update system</li>
</ul>
<p>At the end, I think making RPMs of the R libraries is really interesting for the end users or the system administrator who has an easy way to install and update the libraries of their choice.</p>

Grâce aux judicieuses remarques de <a href="http://blog.nozav.org/" hreflang="fr">juba</a> j'ai corrigé quelques erreurs dans le code (principalement des problèmes d'indentation due aux différents éditeurs utilisé)</p>
<p>J'ai aussi changé un peu la page man pour la rendre plus jolie. À noter cette page <a href="http://anaturb.net/create_man_p.htm" hreflang="en">Crée une page man</a> qui m'a bien aidé dans cette entreprise.</p>
<p>On m'a aussi posé la question <strong>Quel est l'intérêt de ce système par rapport au système d'installation classique des bibliothèques de R ?</strong> je voudrais revenir là dessus.</p>
<p>Voici les quelques arguments qui me sont venus à l'esprit en répondant à cette question:</p>
<ul>
<li>Disponibilité dans yum</li>
<li>Placement des fichiers dans les bons répertoire du système</li>
<li>Vérifications de la qualité des fichiers (encodage UTF8, retrait/substitution des fin de lignes de Windows...)</li>
<li>Bonne gestion des dépendances puisque les guidelines pour les RPMs R recommande l'utilisation systématique de la commande R CMD check qui vérifie la disponibilité de toutes les dépendances (requires et recommandées)</li>
<li>Meilleur moyen de mise à jour du système</li>
</ul>
<p>Je pense qu'en fait faire des RPMs de bibliothèque R est vraiment intéressant pour les utilisateurs et les administrateurs système qui peuvent installer et mettre à jour sans problème et de façons très facile les bibliothèques de leur choix.</p>

<p>With the proposal of making of <a href="https://fedoraproject.org/wiki/Features/Bioconductor">Bioconductor a feature for Fedora</a> I though that I should have a new look at my project R2spec.</p>
<p>Just to refresh your memory, R2spec was originally a small python script written to help people interested in packaging R libraries.
The <a href="https://blog.pingoured.fr/public/R2spec/R2spec_1.3.py">version 1.3 is available</a>.</p>
<p>Looking at a way to package it, I though I should redesign the whole project a bit more. I thus decided to release a version 2 which has been entirely re-written in a <a href="http://en.wikipedia.org/wiki/Object_oriented" hreflang="en">object-oriented programming</a>. Why did I do this ? Basically there are several reason:</p>
<ul>
<li>It makes it easier to package (laziness when you hold me...)</li>
<li>It was a good exercise for me of object oriented programming in python (for memory R2spec is my first project in python)</li>
<li>I have the feeling (without having really tested) that it performs its task faster</li>
</ul>
<p>So at the end, I have now a nice python project.</p>
<p>I would like to thanks mcleanj from <a href="https://fedorahosted.org/lingobot/wiki">transbot</a> because it is by looking at its source that I made my project.</p>
<p>I am now looking for comments, testers and feed back to know among other if we can do something from this, If it works good enough that I could ask fedorahosted to host it and try to get it into the official repository...</p>

<p>En proposant de faire de <a href="https://fedoraproject.org/wiki/Features/Bioconductor">Bioconductor une fonctionnalité de Fedora</a> j'ai pensé que je devrais revoir un peu mon projet R2spec.</p>
<p>Pour vous rafraichir la mémoire, R2spec est à l'origine un petit script en python dont le but et d'aider les personnes intéressé à créer les fichiers spec pour les RPM des bibliothèque de R.
La <a href="http://pingoured.fr/public/R2spec/R2spec_1.3.py">version 1.3 reste disponible</a>.</p>
<p>Lorsque j'ai essayé de créer le RPM pour ce petit script, je me suis dis qu'il ne serai en fait pas inintéressant de le refaire en entier. J'ai donc décidé de faire une version 2 de ce projet qui a été complètement refais en <a href="http://fr.wikipedia.org/wiki/Programmation_orient%C3%A9e_objet">programmation orientée objet</a>. Pourquoi le faire ainsi ? Pour des raisons très simples:</p>
<ul>
<li>C'est plus facile pour faire le RPM (paresse quand tu me tiens...)</li>
<li>Ce fut un bon exercice pour moi de programmation orientée objet en python (pour rappel R2spec est mon premier projet en python)</li>
<li>J'ai l'impression que c'est un peu plus rapide (même si j'avoue ne pas avoir vraiment fait de tests).</li>
</ul>
<p>Tout ceci fais que j'ai maintenant un joli projet en python :)</p>

<p>Depuis la sortie de la nouvelle version de <a href="http://bioconductor.org" hreflang="en">bioconductor</a> il me faut mettre à jour les bibliothèques R que je maintiens.
Ce travail quelque peu répétitif (surtout pour ces bibliothèques où peu de choses changent) peut devenir relativement rapidement enuyeux.</p>
<p>Je me suis donc consacré à la réalisation d'un petit script en python permettant de mettre à jour les différentes branches du CVS de Fedora de façons automatisés.</p>
<p>Ce script travail soit à partir de l'url de la nouvelle source, soit à partir de la source elle même.
Il vous permet de mettre à jour une branche ou toutes à la suite.</p>

Pensez donc à l'éditer et à compléter les informations demandées.</p>

<p>Since the release of the new version of <a href="http://bioconductor.org" hreflang="en">bioconductor</a> I have worked on the update of the R libraries from bioconductor that I maintain within the Fedora Project.
This work can easily become boring since R libraries does not evolve very much on their packaging between the different releases. I therefore worked on a small python script that could handle the update of these libraries onto a CVS repository.</p>
<p>This script can work directly from a url or a tarball. It can update a specific branch of the CVS or several of them.</p>
<p>This script needs some configuration from the maintainer since it updates the changelog which uses these information.
Do not forget to give these information.</p>
<p>Here below is the changelog of the file and the manual.</p>
<p>I let you test it and do not hesitate to give me your feedback/bugs/impression/suggestions ;)</p>

<p>J'ai beau être en retard sur sa sortie (le 3 octobre), je voulais faire un petit mot pour dire que la dernière version de <a href="http://www.r-project.org/" hreflang="en">R</a> est sortie et est maintenant disponible sous Fedora Core 6, Fedora 7 et la version encore en développement de Fedora la Fedora 8.</p>
<p>R 2.6 inclu quelques nouveautées:</p>

<li>En tant que packagers de bibliothèques R je suis intéressé par l'addition d'une copie de la license utilisé par la bibliothèque aux sources de celle-ci.</li>
<li>À noté par contre que comme chaque changement de version certaines fonction deviennet obsolètes et que par conséquent il faudras sans doute revoir certaine commande dans vos scripts...</li>

<p>Bioconductor est un dépôt de bibliothèques R orientées analyse bioinformatique et <a href="http://fr.wikipedia.org/wiki/Puce_%C3%A0_ADN" hreflang="fr">puces à ADN</a>, on y retrouve les bibliothèque telle que Affy ou Biobase qui sont très utilisé dans l'analyse statistique de ces dites puces à ADN.
Dans cette nouvelle version de Bioconductor compilé pour R 2.6 vous trouverez un certain nombres de nouveautées dans les bibliothèque précédement proposées mais aussi un certain nombre de nouvelles.</p>

<p>R 2.6 includes some new things:</p>

<li>As package of R libraries I am interested in the fact that now R libraries should include a copy of the license under which they are published.</li>
<li>You should know that as with all new release some commands are deprecated, so some scripts might have to be revised.</li>

<p>Some days later the new version of Bioconductor has been released to. Bioconductor is a R repository for libraries oriented on bioinformatic and <a href="http://en.wikipedia.org/wiki/DNA_microarray" hreflang="en">microarrays</a>. You will find there some libraries like Affy and Biobase that are really well used for the statistical analysis of microarrays.
This new release done for R 2.6 includes quite some change in the previous libraries but also put some new libraries as stable.</p>
